I've used both methods.  It just depends on whether I started a new drawing (Save) or made use of a pre-existing drawing where I do NOT want to overwrite the file (SAVEAS). 

What visual style is being used?

Did they swith views ie sw view apply then se view apply and close then reopen?
Thats the issue im having I apply the material on different faces in different views and saving each time I make a change, But when I close and save program and reopen it they arent always on all faces. some but not all

I can switch views until the end of time and neither the color nor the material disappears.  Perhaps you have an under-performing graphics card.
